Storefront 3.6 should be out fairly soon and maybe that will resolve this issue if anyone else creates this issue with the deletion of the default site. This verbose trace will show you what it is trying to do when you are getting this error. I did follow the article mentioned. If you download the Storefront 3.5 installer, you will not have this issue. When the AGEE passes traffic to the Storefront server it passes an X-Citrix-Via HTTP header that tells the SF that the traffic is coming from the AGEE. directory So, maybe, I do need to setup apache2.

StoreFront 3.6 did come out on June 1st, however it's not packaged with the 7.8 installer, so it won't help in that instance. However this doesn't help me with mobile devices like phones or tablets. So this is definitely a storefront issue.
